Visualizing molecular structures with precision is key for molecular modelers who strive to communicate ideas effectively, simulate processes, or present their research. One common challenge is progressively making elements in your model visually appear, particularly when dealing with transparency-sensitive structures like structural models or meshes. This is where the Appear animation in SAMSON can make a significant difference.
In this blog post, we will explore how to use the Appear animation to its full potential, offering molecular modelers a seamless and professional way to highlight components of their designs during presentations or in videos. Let’s break it down:
What Does the Appear Animation Do?
The Appear animation makes molecular elements, or nodes, progressively appear by adjusting their transparency over time. This feature is particularly useful for nodes that include a transparency attribute, such as:
- Structural models
- Visual models
- Meshes
- Labels
When applied to nodes without a transparency attribute (e.g., atoms and bonds directly), the effect mimics the Show animation. To manage the appearance of atoms and bonds, ensure the animation applies to the parent structural models.
Adding the Appear Animation
Here’s a simple guide to incorporate the Appear animation:
- Choose the nodes you want to make progressively appear.
- In the Animation panel of the Animator, double-click on the Appear animation.
Once the animation is added, it provides four keyframes:
- Keyframes 1 to 2: Nodes are fully transparent.
- Keyframes 2 to 3: Nodes progressively appear as their transparency decreases.
- Keyframes 3 to 4: Nodes become fully opaque (no transparency).
You can freely adjust these keyframes to fit your desired timing and sequence, giving you complete control over the visualization.

Fine-Tuning the Animation
The Appear animation’s flexibility extends further through parameter modification. By tweaking the Easing curve, modelers can control how smoothly or dramatically the transition between transparency levels happens. This is particularly useful in tailoring animations for specific presentations or simulations.
Practical Note
The current documentation also highlights that the Animation panel in the Animator consolidates all animations, making them easily accessible. There’s no longer a separate Animation menu, simplifying your workflow.
To improve your visual storytelling and make your molecular models more engaging, the Appear animation provides a powerful, customizable tool. Start experimenting with it today for dynamic, professional presentations!
