Streamlining Molecular Visualization with Visual Presets in SAMSON

For molecular modelers and researchers, visualizing complex molecular systems can occasionally feel overwhelming. Whether you are analyzing protein-ligand interactions, rendering high-quality visuals, or preparing figures for presentations, efficiently achieving an impactful yet accurate representation of molecular systems is crucial. This is where visual presets in SAMSON come into play.

What are Visual Presets?

Visual presets are predefined configurations that allow you to apply multiple visual representations and color schemes to complex molecular systems in just a few clicks. This helps you:

  • Quickly switch between visual styles.
  • Save time compared to manual adjustments for each visual representation.
  • Standardize the look of your molecular visualizations, perfect for both analysis and communication.

Getting Started with Visual Presets

To access visual presets, navigate to Visualization > Visual preset in SAMSON’s menu. Choose from the existing default presets provided by SAMSON, or create and save your custom presets.

For example, applying the Protein-ligand preset to the molecular system can simplify the visualization of PDB code 1AA1. Here is how it looks in action:

If you want to design your own customizable visuals, the Visual presets section walks you through creating reusable configurations.

Enhancing Illustrative Visualizations

If you’re inspired by molecular visuals like the ones seen in the RCSB PDB Molecule of the Month, SAMSON has illustrative presets to help you achieve similar designs. To apply an illustrative visualization style:

  • Go to Visualization > Visual preset and select the Illustrate… option. This preset applies van der Waals models with illustrative coloring for receptors, ligands, and ions.
  • Adjust rendering settings for additional customization. Apply ambient lighting, adjust transparency or set fog effects for enhanced illustrative impact.

You can reset the style anytime. Simply remove applied models in the Document view and select Default rendering modes like “High Quality.” This maintains flexibility while giving you creative control over your visual outputs!

Switching Rendering Styles

Let’s say you’re experimenting with special effects such as silhouettes, lighting, shadows, or fog. Switching between predefined rendering presets in SAMSON is effortless. By navigating to Visualization > Presets, you can move between styles like Default, High quality, or Illustrative. This quick navigation helps ensure the perfect rendering for your specific task.

Why Use Visual Presets?

Whether you are new to molecular visualization or an experienced molecular modeler, visual presets can:

  • Simplify workflows by automating repetitive tasks.
  • Provide clarity and consistency in visual communication of molecular models.
  • Adapt effortlessly to interdisciplinary teams needing standardized, high-quality visuals.
