Molecular modeling often requires a clear understanding of spatial depth and structural relationships. However, the lack of visual cues for depth perception in rendered molecular scenes can make it challenging to intuitively analyze these models. This is where “ambient occlusion” in SAMSON comes into play to provide a significant improvement in visualization clarity.
What is Ambient Occlusion?
Ambient occlusion is a rendering effect designed to enhance the perception of depth in molecular structures. It simulates the phenomenon where deeper or occluded regions of a model appear darker due to reduced exposure to light. By introducing shading in such regions, ambient occlusion helps you better understand spatial relationships within complex models.
SAMSON offers two types of ambient occlusion:
- Screen-space ambient occlusion (SSAO): This method efficiently provides a quick approximation of depth and shading but depends on the distance to the camera. It is ideal for real-time visualization.
- Object-space ambient occlusion (OSAO): A more realistic but slower method, which can be particularly useful for detailed analysis and presentation. Despite being approximate, SSAO is highly effective for improving depth perception in most scenarios.
How to Enable and Adjust Ambient Occlusion
In SAMSON, ambient occlusion settings are accessible in two convenient ways:
- Quick toggles: Enable or disable SSAO quickly under Visualization > Options. A single click lets you switch the effect on or off for a fast improvement.
- Detailed preferences: For more refined control, navigate to the Rendering > Ambient occlusion section in the Preferences panel. Here, you can adjust specific parameters such as the strength and other details to achieve the exact look you need.
Examples Highlighting the Impact of Ambient Occlusion
To see the difference ambient occlusion makes, take a look at the following examples. The first image showcases the 1AF6 molecule rendered without ambient occlusion, resulting in a flat and less distinct representation:

When SSAO is enabled, the scene becomes much richer, and surfaces appear more three-dimensional. Notice how the depth of the molecular structure is clearly enhanced:
