A molecular dynamics setup can be almost right—and still need one specific change. Perhaps you have a validated .mdp file from another workflow, or a parameter you need isn’t visible among the usual controls. The tricky part is not just finding the setting: it’s knowing which values take priority, how to review the final parameter set, and how to avoid changing more than you intended.
GROMACS Wizard provides two ways to customize parameters for energy minimization, NVT equilibration, NPT equilibration, and production molecular dynamics: edit settings in the interface, or load an existing .mdp file. Here’s a careful way to approach either route.
Start with the simulation step you intend to run
Choose the relevant step first. The available parameters differ between minimization, equilibration, and production, so an MDP file intended for a different step may not match the editor you are using. If you already have a file from a validated workflow, prefer one prepared for the same kind of step.
Keep the default values unless you have a specific reason to change them. That gives you a useful baseline: when results or behavior differ, you have fewer changes to investigate. The commonly adjusted settings appear in the step’s tabs. For a broader set of controls, select All….

Think in terms of three layers
It helps to treat the parameter editor as having three practical layers:
- Visible tab settings: the commonly adjusted values shown directly in the interface.
- Advanced parameters: additional grouped settings available through All…. The groups follow the organization of the GROMACS MDP options.
- Additional Parameters: a place to enter options that are not available in the advanced editor, or to paste parameters from a file.
The key detail is precedence: values entered in Additional Parameters take priority over overlapping values shown elsewhere in the interface. If you load or paste an MDP file, check for duplicate settings before you apply changes. When two places specify the same option, the value in Additional Parameters is the one to pay attention to.

Load, inspect, then apply
To reuse a file, choose Load from file… and select the .mdp. Parameters present in the file but missing from the advanced parameter groups are added to Additional Parameters, where you can inspect or edit them. You can also copy and paste MDP entries into that section; pasted values override matching values in the grouped editor.
Before accepting changes, use View as text to review the complete parameter list in a text window. This is a useful final check for options that were loaded, added manually, or specified in more than one place. Hover over an individual parameter to see its tooltip, and consult the GROMACS MDP options reference when you need more detail.
If you want to keep a copy of the settings, use Save as… to export them to an MDP file. Simulation results folders also contain MDP files used for simulations, which can be helpful when you need to inspect the parameters associated with a run.
A small review checklist
- Am I editing the intended step: minimization, equilibration, or production?
- Am I changing a setting for a specific simulation reason?
- Did I check Additional Parameters for entries that overlap with grouped settings?
- Have I reviewed the complete list using View as text?
- Do I need to save an MDP copy for later reference?
Click OK to apply the modifications or Cancel to discard them. One detail worth remembering: Cancel discards parameter modifications except for resets to defaults. Use Reset when you want to restore default values. Modified parameters are saved when you close SAMSON and are available the next time you open it, so review settings before starting a later calculation.
When you’re ready, return to the GROMACS Wizard step where you opened the editor and run the calculation with the settings you reviewed. For the full walkthrough, see Applying custom parameters in the GROMACS Wizard.
