Enhance Molecular Visualization with Visual Presets in SAMSON

Visualizing complex molecular structures can be overwhelming, especially when you need to create meaningful, clear images for analysis or communication. In this post, we’ll discuss how you can simplify and speed up molecular system visualization using Visual Presets in the SAMSON software. Visual Presets allow you to apply optimized combinations of representations and color schemes to molecular systems effortlessly. If you often find yourself struggling to make sense of intricately detailed models or presenting them effectively, this feature can significantly ease your workflow.

Why Visual Presets Matter

When working with molecular models, toggling between styles, colors, and representations manually can be time-consuming. More importantly, it may lead to inconsistent visual presentation. With Visual Presets, SAMSON offers predefined setups that can be applied with just a few clicks, saving you effort while ensuring clarity and high-quality visuals.

How to Apply Visual Presets

To apply a Visual Preset, navigate to Visualization > Visual preset and select from the list of available presets. SAMSON comes with a range of ready-to-use presets, such as “Protein-ligand.” These presets apply multiple visual representations and color schemes simultaneously, tailored for specific types of molecular data.

Here’s an example: see how the “Protein-ligand” preset enhances the display of PDB code 1AA1:

You can also create and save your own customized Visual Presets. For instance, if you frequently modify an existing preset, you can save it as a new one for future use. Refer to the Visual Presets section of the documentation to learn more about creating custom presets.

Going Further: Illustrative Styles

If you’re drawn to visually striking molecular images, SAMSON provides an illustrative visualization and rendering style inspired by the famous “Molecule of the Month” series by David S. Goodsell. You can apply the “Illustrate…” preset for a more artistic representation of molecular systems.

Visual preset: Illustrate

This preset uses color-per-chain IDs and van der Waals models to create an aesthetically pleasing and highly informative illustration. For further rendering effects resembling the illustrative style, you can select Visualization > Presets > Illustrative. And when you’re ready to revert to a standard view, choose “Default” or “High quality” presets to reset the visualization.

Complementary Tools

Visual Presets are just one part of SAMSON’s visualization toolkit. You can enhance results further by combining them with tools for rendering effects, transparency adjustments, and specialized visual models. These options allow you to take granular control of your molecular visualizations when needed.
