Following Molecular Movement with SAMSON’s Follow Atoms Animation

Molecular modellers often face the challenge of tracking specific atoms or regions of a molecule during complex simulations or animations. Keeping the focus on key movements without losing the broader context can be a persistent pain point. The Follow atoms animation in SAMSON is designed to help solve this issue by allowing you to continuously follow selected atoms as they move during an animation.

How the Follow Atoms Animation Works

The Follow atoms animation moves the camera so that it continuously follows a group of selected atoms while maintaining a consistent distance from them. Both the camera target (where the camera is pointed) and the camera position adjust to the movement of the atoms, preserving your intended perspective throughout the animation.

This approach is especially useful when you need to closely monitor the dynamics of specific parts of a molecular system, such as a binding site or a moving ligand, while visualizing the trajectory of the molecule as a whole.

Setting Up the Follow Atoms Animation

Here’s a quick guide to get started:

  • First, select the atoms that you wish the camera to follow.
  • Orient the camera to set up the initial view and perspective.
  • In the Animator’s Track view, choose the start frame for the animation.
  • Double-click the Follow atoms animation in the Animation panel.
  • Adjust the end frame to fit the duration of the movement you wish to visualize.

The camera will automatically track the geometric center of the selected atoms between the two keyframes, keeping the vector between the camera target and the camera position constant. This ensures a seamless and uninterrupted focus on the atoms of interest throughout the animation.

Advanced Camera Adjustment Options

By default, the animation applies to the active camera in SAMSON. However, you can modify various properties to customize its behavior further. For example:

  • Use the Apply to active camera option to switch cameras.
  • Inspect and adjust the Keep camera upwards property, which determines how the animation responds when the grid is switched on or off.

You can also fine-tune the camera position using animation controllers while the target remains locked on the geometric center of the specified atoms. These adjustments give you flexibility in creating the exact perspective you need to communicate your results effectively.

When to Use the Follow Atoms Animation

Imagine you are analyzing the trajectory of a ligand as it binds to a receptor or observing a key conformational change in a macromolecule. The Follow atoms animation allows you to stay focused on such dynamic events while maintaining a consistent point of view. This is invaluable when creating clear and compelling molecular visualizations for presentations and publications.
