A molecular structure can be scientifically clear and still be difficult to present. When every component is visible from the start, it may be hard for an audience to know where to look or what to notice first. A gradual reveal can help turn a crowded view into a more legible sequence: selected parts begin hidden, then become visible over time.
In SAMSON, the Appear animation makes chosen nodes progressively appear. This can be useful when preparing a molecular presentation and you want the viewer to take in a structure in stages rather than seeing everything at once. It is also a practical way to direct attention without changing the underlying molecular model: the animation controls how the selected nodes are displayed during the presentation.
Choose the right thing to animate
Start by selecting the nodes you want to reveal. Appear works on nodes that have a transparency attribute, including structural models, visual models, meshes, and labels. For a structural model, the animation can change the transparency of the model containing atoms and bonds.
One detail matters: individual atoms and bonds do not have their own opacity attribute. Their structural models do. So, if your goal is to make atoms and bonds fade into view, apply Appear to the relevant structural model, rather than selecting individual atoms or bonds and expecting them to fade independently. For nodes without a transparency attribute, Appear behaves similarly to the Show animation.
Build the reveal with four keyframes
After selecting the nodes, double-click Appear in the Animation panel of the Animator. The animation contains four keyframes that define the reveal:
- Keyframes 1–2: the selected nodes are fully transparent.
- Keyframes 2–3: the nodes progressively appear as their transparency decreases.
- Keyframes 3–4: the nodes are fully opaque, with no transparency.
This sequence gives you a useful basic pattern: hold the selected content out of view, bring it in gradually, then leave it fully visible. The timing depends on where the keyframes sit in your animation. If the reveal feels too early, too late, or too brief, move the keyframes to adjust when those stages happen. You can always reposition them.

A simple planning check
Before adding the effect, decide what the audience should notice first. Select only the nodes that belong to that reveal, and check whether they are models or other nodes with transparency. Then preview the animation and adjust the keyframe positions so the transition fits the pace of your explanation. If the result is not a fade for a particular node, check whether that node supports transparency; Appear may behave like Show instead.
You can also change how parameters are interpolated between frames by modifying the animation’s easing curve. This lets you adjust the character of the transition without changing which nodes are selected.
